Well, technically, Chara isn't a villain. It's actually up to the player to decide if they want to be the villain of the story.

One thing that some noticed is that the name of the sans boss fight “megalovania” is too similar to the word megalomania (to obsess with the exercise of power, especially in the domination of others) to be an accident. This is not sans, this is you. Sans makes the first move. This is your boss fight. You are the villain.

He literally steals your soul and puts it in the dialogue box :P

That's because the player chooses to be the villain in the genocide route. How was that any different to what I said?
