I can understand where you're coming from in terms of conveying support and empathy, though i believe that could be just as easily accomplished with an "i'm here for you". This also has the added benefit of prompting them to confide or ask for specific help rather than the "thoughts and prayers" which really, to me at least, elicits no further conversation beyond maybe a "thanks".
I feel as though telling someone that you are praying for them can convey several meanings depending on the personalities of both parties: 1) "my relationship with god is so much better than yours, I'll ask him and get better results than you could" 2) "there's nothing i can do physically, maybe i can help you spiritually", 3)"look at how devout I am, I pray", and many other things. Obviously I'm not accusing you, but i do think many people if not most say this for the social rather than spiritual benefit.
Additionally, it's pretty pointless to pray for good things to be brought to another (praying for their understanding or betterment is another matter): The lord tells us that he knows what we have need of before we even ask him and not to drone on in an attempt to be heard for our much speaking. How much more does god know if we have already asked him. What good will it do for Jeffree to ask him on my behalf? If he has decided it will be so regardless what you or I or anyone else wills. I think a better alternative would be to prompt them to pray themselves if they haven't. An "ask for god's help" or "put it in gods hands" will remind them to communicate with god and improve their relationship without inserting yourself
I apologize for the length of my response, i just wanted to provide a full explanation of my points lest i be misunderstood.
