It was a human making the noise the whole time. And it was not modem noise. It was a distress call. He was screaming for help. The noise was him screaming "Quiet! Please make it stop!" The one who did it to him is considered so evil that the PARAGON choice is to pistol whip the person who did that to him. If you pick the good choice, he is rescued and taken to an academy where Shepard states "they can help cases like him, minus the torture", also known as "ivy league school". Even Regenade Shepard is horrified by it.
