What? My Arduino was at 12V

The Atmel Atmega 328PU Double Inline Package Microcontroller, which the Arduino utilises, hasa maximum input voltage of 6 volts and a normal system voltage of 5. Other AVR microcofntrollers by Atmel/Microchip also have this limitation, and the Arduino Due can handle only 3.3 volts due to the ARM Cortex chip used. You overvolted it.

I used a 12V input as, well, there was a pin for 12V input on my Arduino Uno R3

It goes through a voltage regulator. The VIN pin accepts anywhere from 5.5 to 15 volts of input, but I/O, including Analog pins and by extention AREF, should not exceed 6 volts during operation.
