The actually good storm troopers where with the commander on that planet doing a mission (I think it's too do with the baby). Those where the bottom of the barrel. And during that era scout troopers weren't elite. They were soldiers who could take initiative and independently think (unlike most stormtroopers).

Y'know that actually makes scene that they have to miss for plot related reasons, FOR PLOT RELATED REASONS, not just because the writer had to let the main characters live, but because their boss actually wanted them to live so he could track them.
