She spent almost half of her life locked in a tiny box, having her unborn children be ripped apart "for science"

Yes.
She was experimented on and essentially tortured for 1000 years.
And when you "save" her and her remaining children, she dies!
And it's worse because she can't die until her eggs hatch, and her eggs can't hatch unless you hatch them! It's almost as if you killed her.
she is shown so little kindness or empathy that she treats you like family just because you came all the way to see her.

that's pretty messed up, they're both pretty sad, I guess it depends on how you view sadness.

Also, the sea emperor is the 2nd living creature on the planet who can speak to you, and begs you to save her from the hell she is in
