Bonnie's face is missing in FNaF2 because they gave up half way through trying to retrofit the old animatronics with the new parts. This is partially explained in the game. Also. FNaF takes place years after FNaF2, most likely 5 years later.

Foxy most likely defended himself, and with his now legendary ferocity, ripped Bonnie's face off in the process. He most certainly would be able to do so; his pirate hook, realistic canine teeth and thin dextrous metal left hand could allow him to pull and tear things with ease.
