Only people who know Shadow's backstory will understand. G.U.N should die yes or no.

Fun fact: in the recent Twitter takeover, a line from a Eggman implied that he abolished G.U.N. when he took over the world in the events of Sonic Forces

One thing that confuses me is, what does Rogue do now? She was a G.U.N agent before, so is she even employed now?

Team Dark would have taken a Huge hit. In Sonic prime You do see Rouge and Shadow but they seemed to have parted ways.

True, but I wouldn’t say they’ve completely parted ways. You see team dark working together in the final act of Forces, and a handful of times in IDW comics. The IDW comics also seem to imply at a couple spots that Rouge has some sort of soft spot for the other members

I feel like G.U.N. did provide an interesting dynamic to the series. The idea of seeing how real world governments may react to the events of the games. But, they don’t seem to be leaving the Sonic movies anytime soon, so removing them from the games may be for the best
