This is a bit in headcanon/AU territory but I thought that Elizabeth was never in full control of Circus Baby, but able to kinda just talk privately with her since she is literally in the same body. But she didn't care when the Funtime scooped Michael because she *also* thought he was William, and over the course of time her dad came to visit Elizabeth just came to hate him (maybe eventually realizing the Funtimes f*cked up).
