This really is what should have happened. In the book nedry was always going to come back and fix the system but got killed before he could. Nedry was committing corporate espionage but he was not trying actively lead to the deaths of anyone. If only Hammond paid him and his team their due. That way he never would have taken Dodgson's deal with biosyn to steal the embryos.
