Game theory still isn’t done

Not really that confusing, Ifnact here is how it works

FNAF 1-3 = Games withing a ficitonal world
FNAF Books = Secondary Main Continuity which somewhat overlaps with the true main continuity
FNAF VR and Security Breach = True Main Continuity
FNAF in Space = A spin off series of games with it's own continuity

What about the souls of the dead children?

Well FNAF 1-3 are games within the universe so there is a cahnce that there is no super natural involved besides William Afton's mind being backed up through technology
