You need Imgflip Pro, But it cost about $9.95 to have it.

Because it's a free version. The Pro version allow Pro users to add more.

I still don't get why the free version only can have 1 text boxes in gifs.

Because it's locked behind imgflip pro. I think it would be better to increase that maximum amount to 3 for the free version, though.
