Phobia always meant an aversion to something, going back to the ancient Greek language. Oil is hydrophobic; nobody is saying that oil is afraid of water, they're saying that oil doesn't want to mix with water.

The word phobia hasn't changed its meaning - you just didn't know what that meaning was to begin with.
