So how does atheism commit those fallacies?

Straw man: Atheists often claim that Christianity holds certain beliefs (that are actually either nonexistent among Christians, or are held only by a small few), then take down those arguments that they set up themselves.
Cherry-picking: Atheists ignore any and all evidence against evolution, even if it's right up in their face.
Non-sequitur: Atheists, in explaining evolutionary concepts, often use obscure logic that usually breaks their own argument.
Texas Sharpshooter: Atheists ignore the data that's discrepant with evolution, but put tons of emphasis on data that does, even if it's forged or just plain dubious.

The way he worded it, I thought he was saying that atheism itself is full of logical fallacies, not that atheists commit logical fallacies. I'm not aware of any logical fallacies in atheism, because atheism simply means not excepting the claim that a God exists.
Evolution has nothing to do with atheism. They are two entirely separate and unrelated subjects. Being an atheist doesn't mean you have to accept evolution, although evolution is a fact. I'm not sure what obscure logic or discrepant data you're referring to.
